This is far too late to help with the problem you posted, but I hope it saves
you some un-necessary work in the future.

I have a suggestion which is based on years of failing to get Quickbooks to
integrate with other programs including Quickbooks Customer Manager -
Folk such as I who buy these straight out of the box programs are generally
not trained in I.T. and as such we expect more compatability than we actually
get...
We also come up with interesting side-steps to help us get our money's worth.

From within Quickbooks, create a report based on your customers / jobs which
mirrors the customer:jobs list.
I'll assume that your inactive customers all have an X at the left hand side
when you tick the "Show All" box at the bottom of the screen in the
Customer:jobs list which is accessed by CONTROL + J.
If this is the case then the report you generated will not show the inactive
entries.
You can now export this as a CSV file by "printing" it to a file rather than
a printer & choosing .CSV as the format.
Use this CSV file as a translator for sending your Quickbooks data to other
programs.
I tried working with IIF files, it's a lot of extra work for little or no
extra result.
My latest approach is to make changes to customer data only in Quickbooks at
the base level, i.e. within the customer records as I've found Quickbooks to
be very stable & predictable.
I'm now using it's internal Report functions to export the changes as CSV
files.
